I went down the Apple Lossless route but ended up re-ripping my entire collection in FLAC via EAC. Many reasons, not least of which is the support you get from people on this and other forums with any queries. SB3 performance is another reason.
Once I had everything in FLAC I used the FLAC2MP3 script to get MP3 copies for my iPod and I use iTunes to manage it. Best of both worlds! I use EAC, FLAC, MP3tag and foobar2000 to keep the FLAC files in order.
