It says this about MP3Gain: "MP3Gain writes APE tags in an MP3 file. Note: use track/album analysis only. Pressing the Gain button in the UI will modify the audio." If you ONLY use track/album analyis but don't push the "Gain" button, does MP3Gain write any tags to the file?
