On the EAC>Compression Options, External Compression tab:

Check "Use external program for compression"
Select "User defined encoder"
Enter file extension: .flac
Put in the correct path on your system to flac.exe
Put in a FLAC options string.  I use:

-8 -V -T "artist=%a" -T "title=%t" -T "album=%g" -T "date=%y" -T
"tracknumber=%n" -T "genre=%m" -T "comment=FLAC 1.1.4" %s 

Bit rate is irrelevant as are the quality buttons.

Check "Delete WAV after compression"
Check "Use CRC check"
Uncheck "Add ID3 Tag"
Check "Check for external program control code"

Then use shift-F5 for "copy and compress" or shift-F6 for "test, copy,
and compress." Alternatively, hit the MP3 button on the left side, not
the WAV button.
