Lots of options. The main problem you'll have is with the tags. WAV doesn't have tags so the encoding program will have to guess it with varying degrees of success. EAC can do it (Tools - Compress WAVs) but it doesn't handle tagging well for me. The FLAC frontend available here: http://cyberial.com/flacinstaller.asp can also do it. Tagging still isn't perfect for me, but it's not too bad when you encode an album at a time. There's foobar2000 as well.
