As far as i know, there are very few apps that will cope with pointing to two or more libraries of the same music in different formats. Although, have a look at Jasc Media Center. No idea if it will cope, but it is a very capable program. I manage everything manually. I have everything ripped to FLAC, tags are tweaked/altered/updated using Tag&Rename. I re-encode to MP3 using flac2mp3.pl. All my MP3s get chucked on my Archos AV500-100GB and on my server for backup. I only listen to my FLAC collection through my SBs so i dont have to worry about what to play them with on my PC.
