My understanding is that WMP can change your tags without your
knowledge, although there may be a setting to turn that off.

I do not use WMP, but like many others here, I keep a FLAC library for
listening when I have access to the network, and an "identical" MP3
library for loading onto portable players.

When I use a software player to play files from the network, I point it
to the FLAC directory and do not tell it about the MP3 directory (I do
the same with SlimServer).  That avoids the double entry problem that
you are encountering.  I have experience doing this with both
Foobar2000 and WinAmp.

Incidentally, I maintain tags on the FLAC files with MP3Tag, and use
FLAC2MP3 to transcode to the MP3 library.

I think you would be better off adopting a similar approach, with the
key being defining only the FLAC files (not the MP3 files) to your
software player.
