If you're using dBpoweramp, then I find the ripping profiles very useful to sort this sort of thing out.
I have one profile (called "band-artist 1 disc") which stores rips as e.g. Beatles/Sgt Pepper/01-track1.m4a;02-track2.m4a etc and removes the discnumber tags. I have another (called "band-artist 2+ discs") which stores rips as e.g. Beatles/Beatles [Disc 1]/01-track1.m4a;02-track2.m4a and Beatles/Beatles [Disc 2]/01-track1.m4a; 02-track2.m4a etc and tags the files with discnumber tags. So for multi-disc albums I get each disc in seperate folders, but with the discnumber tags intact, so SC sees them as one album. If I get a 2 disc set that I want to keep as seperate albums, I use my "band-artist 1 disc" profile and manually add [Disc 1] or [Disc 2] to the end of the album's name before ripping.
