I tend to leave multi-disk sets in different folders and tagged
separately as this makes it easier to burn to CD, which I do to take my
music into the car rather than risk the original being lost, stolen or
damaged.

It is no bother to play both CDs one after the other if you use Music
Folder to browse your collection and set your folder hierarchy up the
right way.

In music folder I save as follows; 
Genre\Artist\album title\(tracks)
for multidisks;
Genre\Artist\album title\Disk No\(tracks)

When browsing the music folder the Controller gives you the option to
"play all" at every level, so simply stopping at the album level and
selecting "play all" will play all the tracks in an album regardless of
how many CDs it is on.
