Which software you use to convert the wav to flac?  There should be no
problem with the conversion.  All my dts and ac3 5.1 concerts are in
flac with all the proper tagging.  Remember, the dts or ac3 music in
your wav file is just 2-channel pcm that your receiver will decode. 
Converting this 2-channel pcm to flac should result in identical info
unless alternations are applied during the conversion.

Some common mistakes not playing are:
Volume is not 100%.
Replay gain turned on.
Applied normalisation during the conversion.
Applied sound processing during the conversion.
