Are you talking about sorting out the problem below or what you should
do in the normal course of ripping CDs?  It shouldn't be necessary to
have Mp3tag do anything with regard to directories during the normal
course of ripping CDs.  You can have EAC automatically create the
artist\album subdirectories by setting it up in the EAC Options (F9)
Filename tab.  See 'this guide for a good explanation'
(http://www.teqnilogik.com/tutorials/eac.shtml#SettingEACOptions).

How many CDs?  If it's just a few you can probably easily straighten
them out manually by sorting the directory by Date Modified, which
would gather the CDs together in the order that they were ripped (or
last edited by Mp3tag).  Then just create your artist and album
directories and move the files to the new directories.

If that's too much work, then Mp3tag can sort them out.  Use the
Convert > Tag - Filename (Alt+1) feature.  Open the folder in Mp3tag
and select all of the tracks in the file view.  Launch the Tag -
Filename converter and enter a format string according to how you want
the files named.  If you have backslashes ("\") in the format string
Mp3tag will create subdirectories.  For example:

%artist%\%album%\$num(%track%,2) %title%

Would create an artist\album folder hierarchy, with the part after the
second backslash being the filename.  If you like to put things like
artist and album names into the filename you can easily do that too. 
For example:

%artist%\%album%\%artists% - %album% - $num(%track%,2) - %title%
