Here's something else you can do to help decide if you should re-rip
instead of simply converting ALAC-->FLAC. 

1. Take your most beaten up, scratched CDs and re-rip with EAC or
dBpoweramp, using AccurateRip or at least secure rip (ie, repeatedly
rip it until it gives two identical rips, which EAC and dBpoweramp do
automatically if you configure them correctly). 

2. Encode that to FLAC (also automatically done by EAC or dBpa if
configured correctly). 

3. Then take the files for that same album as ripped by iTunes and
convert them to FLAC using dBpoweramp Batch Converter or other tool.
Make sure that the FLAC compression level is the same as what you used
in step 1.

4. Compare the two sets of files. You can do this via the FLAC
checksums, or using a utility like diff. They should be perfectly
identical. If they're not, then you have errors in the iTunes-ripped
files.
