I saw odd rendering problems when I was using qt-3.1.2 with kde-3.1.3.
Your qt and kde are two years old. I'd recommend an upgrade, whether or not
that fixes the particular problems you are seeing.

I just tested these three issues using 0.9.7, 0.9.8, 0.9.8rc3, 0.9.9, 1.0rc1,
and cvs -- the first two work ok for me but Print to PDF fails
due to a gs crash. It worked using Print to Postscript instead.
Unfortunately gs (all versions) has very buggy support for PDF.

That "better" pdf still has awful rendering. I think it's probably gs specific.
gs-7.07 is several years old and has nasty bugs in its pdf module.
Can you upgrade and try using the Postscript output option instead?

If you check the tracker, you'll see several notation bug fixes to do
with selection highlighting, hotspots of Feta minims, and drawing stems after
beams but since I and Chris can't reproduce any of your rendering problems
I think it's probably not related to these changes.
