Honestly, whenever I want to do notation, I just use Rosegarden for the
most basic elements, and then hand-hack the LilyPond to my liking using
Frescobaldi. The LilyPond exporter leaves something to be desired, and I
have it on my back burner to tinker with it some more, but that back burner
keeps getting further back. And my current approach to notation is
productive enough (and the results look so nice) that it's not painful.
Regarding the notes running off the page, that's indicative of a bar count
not lining up somewhere. I think LilyPond will tell you where the bar count
fails if you're running it from the console or Frescobaldi. I don't have
any experience with quantizing tools, but if the LilyPond source isn't too
mangled, fixing the note durations for one offending bar will usually get
the rest of the piece back on the page.
