I wouldn't consider option 3 on a serious layout any more than I would run 
undec. equipment. Under the Christmas tree is a different matter...

If the track is not ballasted yet, I'll use the airbrush to spray rusty-brown 
from the sides along the rail and tie plates, then a grungy black-brown from 
somewhat above pointing the airbrush down the track (which keeps most of the 
paint off the rail sides). This is for heavy use track; a branch or short line 
might have brownish ties with a lot of aged-wood gray tones (bushed on 
individually for flex track).

Already ballasted track gets brush painted. In either case, the finished, 
ballasted track gets a wash of rust or grungy-black or both, unless it 
represents freshly ballasted track.

The paint pens are an interesting idea I haven't tried, I think a variety of 
colors are available in art supply stores which might make it easier to get 
just the ones you want.
