   Hi Scott, Welcome to S scale. 
 No great mystery once you look at the big picture. SHS and AM models are great 
models as they come but railroads had many variations of similar cars so we 
customize the models to make them better fit our visions. It might be changing 
steps or roofs or whatever but it's done for fun not from necessity, the cars 
work fine as they come. It's not just an S thing to modify cars, all scales do 
it, the HO and N guys have more choices to start with so might need to make 
fewer changes overall but they always find something to keep them busy.
 As you get more modeling experience you will probably start looking at 
prototype photos of cars similar to your model cars with an eye toward changing 
something on some of them....DaveBranum
