I checked that Sphinx now incorporates changes to included .py and .pyx
files.
For the HTML builder, both `jsmath` and `pngmath` modes appear to work as
expected.
The PDF reference manual's table of contents is missing. This may stem
from #6885 and my invoking LaTeX's batch mode with `b`.
