This just sounds like a work directory problem. When you start the exe the config file is created in the startup dir where simcoupe is. When you drag and drop a dsk onto the exe it uses root, windows or Document and Settings folder depending on OS in use. Create a shortcut and set the work dir to the simcoupe exe.
