I am not sure if this will help you or not. I am not sure when this started but I have noticed that my perl files no longer worked if placed in the cgi-bin folder. I have an cgi alias in the mappings.ini and if I place the perl files in it they work just fine. I thought it a bit odd at first but maybe it makes good sense so that people can't hammer your cgi-bin folder. The environ.pl is a very danerous file and I know Tod rewrote it allow it to only be called from localhost.
Again I could be way way off base on this but it is how things are working under my setup.
