I disagree that there is a problem. If you notice that page, the modified
BSD license is classified as GPL-compatible, and it is most likely referring
to the modification proposed by the following page at GNU.org:
http://www.gnu.org/philosophy/bsd.html
The article deals with only removing the advertisement clause of the BSD
license, not the non-endorsement/promotion clause which is part of the
original BSD license.
However, if there is a real problem, it is fairly easy to contact the
original Freedoom developers to see if a negotiation can be worked out. :)
