Thanks.  That has been helpful information.  I probably should have
stated that the receiver is an Onkyo TX-SR805.  It, along with my JBL
L880 speakers, are built more for movies, but it has a Burr Brown DAC
which seems to be pretty good from what I've read.  

Also, as far as 'Pure' is concerned, I get mixed input from everyone
regarding using this setting.  It turns off all the video signals and
apparently makes no adjustments to the audio stream and ignores the
equalizer.  I definitely get a different sound when switching between
the stereo and pure modes, with the pure mode seeming to be a little
thinner but less muffled.

Yeah, that's why it is best to compare for yourself as there are MANY
factors involved.  
My Yamaha has a very good Burr Brown DAC and I prefer it over my SB3's
DAC (also Burr Brown).

All audio outs are active (always on) with SB players so it is very
easy to compare all output types for a decent A/B comparison.

Pure will also mean no bass management if you use your AVR settings for
such.  Pure can only be truly used to it's potential if you use full
range floor standing speakers.

Translation - Your ears will be the best judge of the audio played from
your system, especially since we have no specifics around the exact
model of Onkyo you own, your speakers, the acoustics of the room, etc.

I have an Integra 9.9 (Onkyo's high end brand). I went with the digital
out and use Pure, but ymmmv.

1 and 2. Does this Onkyo have a true analog pass-through ?? in any of
these modes ??

if not = always use digital with 100% volume, do all processing in the
receiver.

Without analog pass-through you will first use the Touch's DA converter
to produce the analog signal, put that trough an AD at the Onkyos input
and finally DA again inside the reciever, this leads to obvius
problems.
So for the majority of HT products use the digital output on a
squeezebox.

Note that even if you have analogpass-through, invoking any processing
like using the subwofer or any DSP mode would make the signal do the
AD-DA route anyway
