[DuMuX] Flyspray Activity for Task 258 ([cleanup 1p2c] Remove useTwoPointGradients)

2015-03-25 Thread DuMuX
THIS IS AN AUTOMATED MESSAGE, DO NOT REPLY.

The following task has a new comment added:

FS#258 - [cleanup 1p2c] Remove useTwoPointGradients
User who did this - Bernd Flemisch (bernd)

--
I checked all useTwoPointGradient functions in stable and devel. They all
return false, apart from appl/co2/sleipner and appl/co2/snohvit. There, a 2p
model is used and therefore the functions are not called.

Since this shows that the presence of that function is misleading and we
apparently don't have a use case where the decision between TPFA and MPFA is a
local one, I also would like to get rid of the 1p2c specific functionality.

The decision for TPFA can me made for both robustness and efficiency. So I
would keep the global possibility.

[DuMuX] Flyspray Activity for Task 257 (Resize localjacobian if non standard size)

2015-03-21 Thread DuMuX
THIS IS AN AUTOMATED MESSAGE, DO NOT REPLY.

A new Flyspray task has been opened. Details are below.

User who did this - Timo Koch (timokoch)

Attached to Project - DuMuX
Summary - Resize localjacobian if non standard size
Task Type - Bug Report
Category - Implicit models
Status - Assigned
Assigned To - Timo Koch
Operating System - Unspecified
Severity - Low
Priority - Normal
Reported Version - SVN
Due in Version - 2.7
Due Date - Undecided
Details - The local jocabian should be sized to 1*2^dim x 1*2^dim for the box
scheme and 1 x 2*dim for the cc scheme as default. Some advances approximation
schemes, grids with hanging nodes, mixed dimensional grids may require
different sizes. The actual size is already calculated in
implicitlocaljacobian. We should check if the actual size is bigger than the
default size and if so, resize the matrix accordingly.

[DuMuX] Flyspray Activity for Task 243 (Improve usage of modularity in decoupled models)

2015-03-21 Thread DuMuX
THIS IS AN AUTOMATED MESSAGE, DO NOT REPLY.

The following task has a new comment added:

FS#243 - Improve usage of modularity in decoupled models
User who did this - Timo Koch (timokoch)

--
I implemented a transport model in implicit which can be run with a theta time
stepping scheme with a few modifications in the implicit/cc/box-localresidual.
The variable time stepping scheme would bring decoupled and implicit model
closer together.
I resolved the second question by introducing a class FluxParams (analoguously
to SpatialParams) where one can specify a velocity field and reference pressure
(for isobaric Fluidsystem dependent parameters like density and viscosity). The
idea is that the class could also be constructed with a pressure field and/or
velocity field depending if we obtained it using Darcy or Stokes models.

The fuel-cell problem compiles without errors or warnings. The model folders
2pnc/2pncni are similar to the dumux-devel implementation. These models will
soon move to dumux stable, therefore the effort is not worth the change of the
models right now.

2pdp was renamed to 2pdualcont in r14043. The model ist still not working
correctly.

2pminc: Is compiling and a test is running. For moving it to stable, the
transmissivity reader should be excluded first and moved in a separate step. It
needs cleaning and someone who checks the doxygen documentation.

[DuMuX] Flyspray Activity for Task 250 (Folder structure)

2014-12-17 Thread DuMuX
THIS IS AN AUTOMATED MESSAGE, DO NOT REPLY.

The following task has a new comment added:

FS#250 - Folder structure
User who did this - Alexander Kissinger (alexk)

--
I also think this is an important discussion.
I like option 2 the best because if I were looking for example for a model 1p
porousmediaflow I can easily find that there are actually two choices
fullycoupled and decoupled. For the cases where there is only a fullycoupled
model I still prefer the structure:
|---porousmedia
| |---1p
| | |---fullycoupled
This has the advantage that the user immediately seed what implementations are
available.

Further:
- I like the term porousmediaflow better than porousmedia
- and I dont like the term implicit since the decoulped models are also partly
implicit, fullycoupled is a better term in my opinion. I think the term
implicit is very misleading.

While we certainly should discuss names for new entities/structures/folders,
changing established names like decoupled and implicit for established

agrees, I would move everything related to decoupled/implicit to a separate

User who did this - Christoph Grüninger (gruenich)

Task Type - Bug Report
Category - Discussion
Status - New
Assigned To - Christoph Grüninger
Operating System - Unspecified
Severity - Low
Priority - Low
Reported Version - SVN
Due in Version - 2.7
Due Date - Undecided
Details - I would like to get rid of the indention hints for vi and Emacs. They
are distracting and frightening. Do we really need them?

I am talking about lines like:

// -*- mode: C++; tab-width: 4; indent-tabs-mode: nil; c-basic-offset: 4 -*-
// vi: set et ts=4 sw=4 sts=4:

The hints might even be false, nobody seems to correct them.

I propose to get rid of all comments that are not put there intentionally by
the programmer. This would reduce to really helpful commends and units.
Everything else should be removed like these lines of ## signs. They don't
help be to find a section but look scary. Compare the both attached input files
and judge by yourself.

Severity - Very Low
Priority - Normal
Reported Version - SVN
Due in Version - Undecided
Due Date - Undecided
Details - I would advocate to delete the comment line at the beginning of each
input file (see below). It is just horrible to maintain and does not help the
user (who ever manages to compile a dumux test, tries to run the problem and
gets the help lines anyway).

Further I would make it mandatory to give units behind each parameter.

###
# Parameter file for test_cc1pniconvection.

The 2pminc test does compile and run. But I was not patient enough to wait
until it finished. Alexandru, can you somehow make the runtime less painful?
2 min would be great. You could coarsen the grid, shorten the simulation time
or change the whole example. But it should be done by someone familiar with the
model.

Summary - Improve usage of modularity in decoupled models
Task Type - Feature Request
Category - General
Status - New
Assigned To - Bernd Flemisch, Nicolas Schwenck, Martin Schneider
Operating System - Unspecified
Severity - Low
Priority - Normal
Reported Version - SVN
Due in Version - Undecided
Due Date - Undecided
Details - Only working with parts of a decoupled model, like only transporting
a quantity with a give velocity is currently possible but cumbersome. An
example would be in dumux-devel/test/decoupled/1p2c.

Questions:
- On what level can submodels/problems like PressureModel be accessed?
- How to read/access/write pressure/velocity fields?

Task Type - Bug Report
Category - General
Status - New
Assigned To -
Operating System - Unspecified
Severity - Low
Priority - Normal
Reported Version - SVN
Due in Version - 2.7
Due Date - Undecided
Details - I learned today that there is the flag -Wfloat-equal that triggers
warnings in case of == and != comparisons of floating point numbers. The
tested part of dumux-stable contains 181 such comparisons, see the list below.
Unless they are justified, we should get rid of them.

[DuMuX] Flyspray Activity for Task 245 (Get rid of floating point comparisons)

THIS IS AN AUTOMATED MESSAGE, DO NOT REPLY.

FS#245 - Get rid of floating point comparisons

Because it is not always possible to avoid such comparisons, I put some
thoughts into it and implemented some floating point comparison functions in
dumux-devel/appl/xfem/common/helperfunctions.hh. Maybe some of those ideas help.

I do not know if this code is to be abandoned or if we should fix this. Maybe
one of the users who use the decoupled stuff more intensively than me can
comment on this.

[DuMuX] Flyspray Activity for Task 237 (Adaptivity broken with Dune-ALUGrid)

2014-10-15 Thread DuMuX
THIS IS AN AUTOMATED MESSAGE, DO NOT REPLY.

The following task has a new comment added:

FS#237 - Adaptivity broken with Dune-ALUGrid
User who did this - Bernd Flemisch (bernd)

--
Unfortunately, the BackupRestoreFacility does not work with ALUGrid 1.52. At
least not in an obvious way due to the use of an obscure macro
ALUGRID_CONSTRUCTION_WITH_STREAMS. One would have to define this macro in order
to use the BackupRestoreFacility, but defining it yields a compilation error.

The BackupRestoreFacility does work with dune-alugrid, but not in combination
with the way we handle things in Dumux. While the old readGrid method kept
the grid in its place and changed its contents, the new restore method
creates an entirely new grid. Before, the const GridView that we use to store
the GridView became aware of the grid change. Now, it doesn't and it is
impossible to assign a new object due to the const. We will have to think a
bit more how to handle this in the future.

We should think about:
- SGrid is deprecated in Dune master. Do we remove uses of SGrid before or
after the DuMuX 2.6 release?
- With Dune master there is a problem with YaspGrid and the way DuMuX handles
IndexSet, cf. [1]. I cannot reproduce this issue, it would be good to fix this
for the release.

Can this not be solved by tweaking the parameter Impet.CFLFactor? That's what
this parameter has been made for. The calculated time step would be multiplied
by its value. Therefore, higher time steps would still be admitted in general,
which I would prefer to the current workaround since it is more general.

2014-07-02 Thread DuMuX
THIS IS AN AUTOMATED MESSAGE, DO NOT REPLY.

A new Flyspray task has been opened. Details are below.

User who did this - Christoph Grüninger (gruenich)

Attached to Project - DuMuX
Summary - Version dependencies with Multidomain
Task Type - Feature Request
Category - multidomain
Status - New
Assigned To -
Operating System - Unspecified
Severity - Low
Priority - Normal
Reported Version - 2.5
Due in Version - Undecided
Due Date - Undecided
Details - DuMux' coupling code works now with Dune core 2.3 and the
Multidomain-Grid 2.3 release branch.
All details can be found at dumux/test/multidomain/README

The next step we need to do:
- find and fix / work around the segmentatio fault with GCC 4.7 and newer
- fix usage of ALUGrid, maybe this helps
- try different compiler flags
- update the revision from Multidomain and PDELab and fix problems as they
occur. The ultimate goal is PDELab 2.0 and Multidomain 2.3.

Actions related to the last point should be discussed in the coffee break first.

I had a look at the list of Tianyuan in
dumux-devel/doc/naminglist/naming_conventions.ods.

The first sheet contains the names he has already changed to the names we
agreed upon and the according revision numbers. There are still a couple that
need to be checked again (marked by red questionmarks).

The second sheet contains names which Tianyuan found not to be consistent with
our conventions. These are mainly indices and typedefs of matrices as well as
occurrences of DimVector. This list is probably not complete.

The names in the second sheet need to be discussed and the name to be should be
added to the first sheet which collects our naming conventions. Then, a HiWi
can implement these name changes.

Here is one possibility to get rid of undesired variable names (expemlarily for
the ElementIterator type and eIt or eEndIt as target variable names). I
think these are the basic commands Zheng has used.

# get all lines with the type of the variable, which is to be renamed
grep -nri ElementIterator dumux/* test/* tutorial/* file1.txt

# remove all lines containing desired variable name (see excel sheet), -v
inverses the grep command
grep -iv ElementIterator eIt file1.txt file2.txt
grep -iv ElementIterator eEndIt file2.txt file3.txt

It will work with CMake. I provided patched for Multidomain and MultidomainGrid

[DuMuX] Flyspray Activity for Task 211 (Convenience functions should always be used in fluxVars)

2014-03-21 Thread DuMuX
THIS IS AN AUTOMATED MESSAGE, DO NOT REPLY.

The following task has a new comment added:

FS#211 - Convenience functions should always be used in fluxVars
User who did this - Nicolas Schwenck (Nicolas)

someone has to look at the mpnc, freeflow and multidomain models (mpnc: I have
no clue about this; ff and md: because they do not compile at all for me) as
well as geomechanics/el1p2c/el1p2clocalresidual.hh, io/plotoverline2d.hh,
co2/co2model.hh

The rest is implemented in r12652 and r12653.

Still undecided is what happens with implicitdarcyfluxvariables and
implicitforchheimerfluxvariables. They are used for 1p and 2p,2p2c etc. but not
for 1p2c. The fact that they are also used in 1p makes it impossible to simply
delete change the call from volvars.fluidstate().pressure(phaseIdx) to
something without fluidstate because the phaseIdx argument has to be there for
more than one phase but is omitted in the 1p case.

dumux-lecture is not yet implemented because the fuel cell model is too old,
i.e., this task depends on FS#128 now.
