Re: [Fink-devel] pymol in 10.7
Bill, Thanks for this explanation - with this excellent info it only seems logical to include scipy and gcc to the package, no need to make a lite version, as far as I am concerned. Sorry for the noise :) - Koen. On Jul 31, 2011, at 7:21 PM, William G. Scott wrote: Dear Koen et al: The reason for the inclusion of scipy it to support two pymol plugins: APBS (an electrostatics program that is quite popular amongst structural molecular biologists) and a py-nmr plugin (of use to NMR spectroscopists). There may be other reasons as well that I am not aware of. Please note, even if the plugins that I and other maintainers in this package's history were removed, and the dependency upon scipy, there would STILL be a required dependency on gcc46 (or some form of gfortran) because of the python gui, i.e., the tkinter python megawidgets has a dependency upon BLT (a tcltk widget), and BLT has a dependency upon a fortran component. Omitting the fortran components from BLT still allows it to compile, but it is not the fully-enabled BLT required by some other packages. So we are doomed, unless we want to create a separate set of dependencies for a slimmed-down pymol. I am willing to do this, but this does come with some overhead. Bill -- Got Input? [Fink-devel] pymol in 10.7
Hi, I recently switched to Lion, and tried to install pymol through fink. I noticed that the dependency on numpy has been changed into one on scipy. Scipy pulls in a slew of additional dependencies, including gcc46, making it an elaborate install process. As far as I know, there is no need for pymol to depend on scipy, numpy works just fine as I tested on my local machine. I already contacted the maintainer, but he was not involved in the move of pymol into 10.7. Cheers, - Koen. -- Got Input? Slashdot Needs You. Take our quick survey online. [Fink-devel] how to use gcc43 or greater?
I'm working on a package that requires gcc43 or greater. How do I define this in the info file? I could use (Build)Depends: gcc43, but if someone already has gcc44 installed, they'll end up with more than one gcc (and a lot of compilation time). On May 8, 2010, at 7:59 AM, Martin Costabel wrote: The -isysroot flag. You probably don't have /Developer/SDKs/ MacOSX10.4u.sdk/usr/lib/crt1.10.5.o Unfortunately, cmake is trying successfully to out-bloat the autotools-based build system. In 2.8 they added this -isysroot garbage as default on MacOSX. If one doesn't want to build a universal binary, one now needs to get rid of the -isysroot flag and to remove the -mmacosx-version-min crap, too. With cmake, you can do this by adding the two options -DCMAKE_OSX_DEPLOYMENT_TARGET:STRING= \ -DCMAKE_OSX_SYSROOT:PATH=/ \ to the cmake command line. I haven't tested this for massXpert on OSX 10.5, but I had to do it also for scribus135-aqua in order to make it build on OSX 10.4. Martin, I tried that, and now get the following error instead at the same location: Linking CXX executable massXpert.app/Contents/MacOS/massXpert cd /sw/src/fink.build/massxpert-x11-2.1.0-1001/massxpert-2.1.0/gui / sw/bin/cmake -E cmake_link_script CMakeFiles/massXpert.dir/link.txt -- verbose=1 /sw/var/lib/fink/path-prefix-g++-4.0/c++-mmacosx-version-min=10.3 - fvisibility-inlines-hidden -isysroot /Developer/SDKs/MacOSX10.4u.sdk - Wl,-search_paths_first -headerpad_max_install_names -L/sw/lib CMakeFiles/massXpert.dir/aboutDlg.cpp.o CMakeFiles/massXpert.dir/ application.cpp.o CMakeFiles/massXpert.dir/atomDefDlg.cpp.o CMakeFiles/ massXpert.dir/calculatorChemPadDlg.cpp.o CMakeFiles/massXpert.dir/ calculatorChemPadGroupBox.cpp.o CMakeFiles/massXpert.dir/ calculatorRecorderDlg.cpp.o CMakeFiles/massXpert.dir/ calculatorWnd.cpp.o CMakeFiles/massXpert.dir/chemPadButton.cpp.o CMakeFiles/massXpert.dir/cleavageDlg.cpp.o CMakeFiles/massXpert.dir/ cleaveOligomerTreeView.cpp.o CMakeFiles/massXpert.dir/ cleaveOligomerTreeViewItem.cpp.o CMakeFiles/massXpert.dir/ cleaveOligomerTreeViewMimeData.cpp.o CMakeFiles/massXpert.dir/ cleaveOligomerTreeViewModel.cpp.o CMakeFiles/massXpert.dir/ cleaveOligomerTreeViewSortProxyModel.cpp.o CMakeFiles/massXpert.dir/ cleaveSpecDefDlg.cpp.o CMakeFiles/massXpert.dir/compositionsDlg.cpp.o CMakeFiles/massXpert.dir/compositionTreeView.cpp.o CMakeFiles/ massXpert.dir/compositionTreeViewItem.cpp.o CMakeFiles/massXpert.dir/ compositionTreeViewModel.cpp.o CMakeFiles/massXpert.dir/ compositionTreeViewSortProxyModel.cpp.o CMakeFiles/massXpert.dir/ configurationSettingsDlg.cpp.o CMakeFiles/massXpert.dir/ crossLinkerDefDlg.cpp.o CMakeFiles/massXpert.dir/ decimalPlacesOptionsDlg.cpp.o CMakeFiles/massXpert.dir/ fragmentationDlg.cpp.o CMakeFiles/massXpert.dir/ fragmentOligomerTreeView.cpp.o CMakeFiles/massXpert.dir/ fragmentOligomerTreeViewItem.cpp.o CMakeFiles/massXpert.dir/ fragmentOligomerTreeViewMimeData.cpp.o CMakeFiles/massXpert.dir/ fragmentOligomerTreeViewModel.cpp.o CMakeFiles/massXpert.dir/ fragmentOligomerTreeViewSortProxyModel.cpp.o CMakeFiles/massXpert.dir/ fragSpecDefDlg.cpp.o CMakeFiles/massXpert.dir/ isotopicPatternCalculationDlg.cpp.o CMakeFiles/massXpert.dir/ main.cpp.o CMakeFiles/massXpert.dir/mainWindow.cpp.o CMakeFiles/ massXpert.dir/massSearchDlg.cpp.o CMakeFiles/massXpert.dir/ massSearchOligomerTreeView.cpp.o CMakeFiles/massXpert.dir/ massSearchOligomerTreeViewItem.cpp.o CMakeFiles/massXpert.dir/ massSearchOligomerTreeViewMimeData.cpp.o CMakeFiles/massXpert.dir/ massSearchOligomerTreeViewModel.cpp.o CMakeFiles/massXpert.dir/ massSearchOligomerTreeViewSortProxyModel.cpp.o CMakeFiles/ massXpert.dir/modifDefDlg.cpp.o CMakeFiles/massXpert.dir/ monomerCodeEvaluator.cpp.o CMakeFiles/massXpert.dir/ monomerCrossLinkDlg.cpp.o CMakeFiles/massXpert.dir/monomerDefDlg.cpp.o CMakeFiles/massXpert.dir/monomerModificationDlg.cpp.o CMakeFiles/ massXpert.dir/mzCalculationDlg.cpp.o CMakeFiles/massXpert.dir/ mzCalculationTreeView.cpp.o CMakeFiles/massXpert.dir/ mzCalculationTreeViewItem.cpp.o CMakeFiles/massXpert.dir/ mzCalculationTreeViewModel.cpp.o CMakeFiles/massXpert.dir/ mzCalculationTreeViewSortProxyModel.cpp.o CMakeFiles/massXpert.dir/ mzLabInputOligomerTreeView.cpp.o CMakeFiles/massXpert.dir/ mzLabInputOligomerTreeViewDlg.cpp.o CMakeFiles/massXpert.dir/ mzLabInputOligomerTreeViewItem.cpp.o CMakeFiles/massXpert.dir/ mzLabInputOligomerTreeViewModel.cpp.o CMakeFiles/massXpert.dir/ mzLabInputOligomerTreeViewSortProxyModel.cpp.o CMakeFiles/ massXpert.dir/mzLabOutputOligomerTreeView.cpp.o CMakeFiles/ massXpert.dir/mzLabOutputOligomerTreeViewDlg.cpp.o CMakeFiles/ massXpert.dir/mzLabOutputOligomerTreeViewItem.cpp.o CMakeFiles/ massXpert.dir/mzLabOutputOligomerTreeViewModel.cpp.o CMakeFiles/ massXpert.dir/mzLabOutputOligomerTreeViewSortProxyModel.cpp.o CMakeFiles/massXpert.dir/mzLabWnd.cpp.o CMakeFiles/massXpert.dir/ pkaPhPiDlg.cpp.o CMakeFiles/massXpert.dir/polChemDefWnd.cpp.o CMakeFiles/massXpert.dir/polymerModificationDlg.cpp.o CMakeFiles/ massXpert.dir/regionSelection.cpp.o CMakeFiles/massXpert.dir/ sequenceEditorFindDlg.cpp.o CMakeFiles/massXpert.dir/
[Fink-devel] package without a tarball
Hi, I am working on a package that doesn't have a tarball, just a cvs checkout. What's the recommended way to use this for a fink package? I can get the source, compress it myself, and then store it on a fink mirror, I think other packages do that too. If so, where exactly should it go? Thanks, - Koen. -- ___ Fink-devel mailing list Fink-devel@lists.sourceforge.net http://news.gmane.org/gmane.os.apple.fink.devel Subscription management: https://lists.sourceforge.net/lists/listinfo/fink-devel

libajax.la comes from emboss-ajax6-dev. If emboss is building against the currently installed version of itself that's problematic--it should be able to find the libajax.la from its own build process That probably also explains these libtool warnings: libtool: install: warning: `../nucleus/libnucleus.la' has not been installed in `/sw/lib/EMBOSS' Looking at the info-file, the ConfigParams field contains: --libdir=%p/lib/EMBOSS This was added almost four years ago by dmacks: http://fink.cvs.sourceforge.net/viewvc/fink/dists/10.3/unstable/main/finkinfo/sci/emboss.info?r1=1.19r2=1.20 I do not remember if those libtool warnings were introduced by adding --libdir. So if I understand correctly, the problem was that I used %N-plplot6- shlibs instead of %N-plplot3-shlibs, is that correct? Right. The essence of the policy is that there must be a 1:1 mapping of Shlibs filename entries and the Package name that contains them. If that filename changes (for example, nucleus.5.dylib - nucleus.6.dylib) then the packagename must change (emboss-nucleus5-shlibs - emboss-nucleus6-shlibs). During the emboss upgrade from version 5.x to 6.x, libeplplot.3.dylib kept its same filename, but the packagename was changed emboss-plplot5-shlibs - emboss-plplot6-shlibs, which means those packages fight over who supplies the file and other packages cannot specify a reliable Depends entry if they need that file. Collision of runtime files among multiple packages is bad. So the package-names of a shared library really have nothing to do with the upstream source version, but only to do with the specific library *file* they contain. For convenience, it's become a best-practice to name the -shlibs package (and its matching -dev) to contain the same versioning as the that library file. So (once I was in make it clean mode, given we already have some breakage mode) I used emboss-plplot3-shlibs as the one new consistent place for libplplot.3.dylib, just like the libnucleus filename number matches for *its* package, etc. This is the change we had discussed and I finally did in the early days of emboss, leading to the DescPort note: dmacks overhauled splitoff layout so that lib versions can float against each other But I am a bit unsure about the changes that were made in the patch file, what are those for? The .patch change is the other DescPort note, a change that got lost in some release since I had implemented it: dmacks added explicit linking to libs that supply symbols used by the shared libraries here. This prevents things that link against the shared libraries from having to know to pass additional flags when the linker

Yeah, Iwas thinking along those lines as well. So I found that if I comment out the line: set( CMAKE_OSX_ARCHITECTURES ppc;i386 ) it will not create a universal binary. Re: [Fink-devel] lipo: can't open input file error
I don't think you have to play any games with multiple .info files or conditionals in PatchScript. As you said at the top, commenting out the line gives you a single architecture. So, as Martin stated, a deb built on ppc and a deb built on i386 are given different names because they are different and that is normal and shouldn't be a worry. When you say But then it will create different packages for ppc and i386, correct?, by it do you mean fink or do you mean the package source internally creates two separate builds? I'm going to guess the former, which means that the above paragraph should be all that is needed. Yes, indeed I meant the former, sorry for any confusion. I'll work on it when I get home tonight. A few days a go I updated module-build-pm with a new upstream version. I'd appreciate it if any of you can have another look at the package and make sure all issues have been resolved. Also, I am using a PPC and will be on 10.5, so I have no idea if there any issues on SL. Feel free to fix those if there are any. Thanks, - Koen. It looks like the authors of module build are about to release a new upstream version. Re: [Fink-devel] module-build-pm5100-bin conflicts with perl5100
Just to clarify, I guess my confusion comes from Dan's earlier answer: If config_data has any pathname or versioning information, it's clearly specific to the XXX, so this forces one to decide which XXX one is really talking about. For compatibility (such as it is), could use update-alternatives to install any once choice as the simple name. A perlXXX-core that has this script could also rename it config_data-X.X.Xcore and join in the update-alternatives pool. I've read this several times, but I really don't understand it :) To be honest, I really don't care where this file ends up, just want to make sure it is done within fink policies. I took over the package because I needed a newer version for another package and the maintainer back then didn't have time to maintain it anymore. Now this issue was discovered because it turns out conflicts with fink's perl5100. I don't use perl5100 and never added that variant, so never caught it before. - Koen. [Fink-devel] making qt4 variants
Hi, I recently added a new package (kemboss, a GUI for EMBOSS) to fink. Initially I made a x11 only version, but the developer mentioned that it would be nice if there was also a qt-mac version. So I looked at some other packages to use as an example, and saw that poppler4-qt4 does the same. It's still building all the qt4-mac stuff, so I don't know yet how that's going to work. I do have a few questions: 1. Should the qt4-x11 and qt4-mac version be able to exist next to each other? If yes, I guess I need to make sure that stuff that goes into /sw/share/ goes in two different directories, even though their contetnts is the same? 2. The poppler package starts with an Info3 field. I know about the Info2 field for perl, etc variants, but I am not familiar with Info3 field - is this one designed for qt4 variants? I cannot reach the fink website to look at the packaging manual, the site seems to be down right now 3. After I add the new kemboss-qt4.info package, what do I do with the old one? I added a Replace and Conflicts field in the new package - is that enough and can I leave the old one in the repository? 4. Did I miss anything? [Fink-devel] Perl error due to 'unimplemented weak references'
Hi, A user of bioperl that I maintain reported the following error: Hi Koen, Hope this finds you well. I wanted to let you know about a bug in bioperl-pm588. Tried a script (i.e., mitobank.pl from David Posada's lab) on Ubuntu 8.04/8.10 with bioperl (1.5.2.102-1ubuntu1/1.5.2.102-3) and works fine. Tried same script in Leopard 10.5.6 with completely updated fink and bioperl-pm588 (1.6.0-1) produces the following error: ~/Desktop$ mitobank.pl 6681 log.txt Use of uninitialized value in concatenation (.) or string at /System/ Library/Perl/5.8.8/darwin-thread-multi-2level/Scalar/Util.pm line 30. Bio::SeqIO: genbank cannot be found Exception - EXCEPTION - MSG: Failed to load module Bio::SeqIO::genbank. Weak references are not implemented in the version of perl at /sw/lib/perl5/5.8.8/Bio/ Species.pm line 91 BEGIN failed--compilation aborted at /sw/lib/perl5/5.8.8/Bio/ Species.pm line 91. Compilation failed in require at /sw/lib/perl5/5.8.8/Bio/Root/Root.pm line 420. ... I first posted this on the bioperl mailinglist, and one suggestion was that it could be because: ...fink's perl 5.8.8 package, which doesn't appear to have a weak-ref-enabled Scalar::Util in core, causing the error. I ran the same script on my iMac, and had no problems at all. The only difference is that he is using an Intel Mac, and I am using an PPC Mac. Could this error be related to how fink builds perl on an Intel Mac? Thanks, that's what I thought too. I'll shoot it back. - Koen. Let upstream know that they're dealing with an issue in the OS-provided Perl. -- Alexander Hansen Fink User Liaison -- Open Source Business Conference (OSBC), March 24-25, 2009, San Francisco, CA -OSBC tackles the biggest issue in open source: Open Sourcing the Enterprise -Strategies to boost innovation and cut costs with open source participation -Receive a $600 discount off the registration fee with the source code: SFAD http://p.sf.net/sfu/XcvMzF8H ___ Fink-devel mailing list Fink-devel@lists.sourceforge.net http://news.gmane.org/gmane.os.apple.fink.devel

Thanks, I have asked him to check that. I also came across this: http://developers.slashdot.org/article.pl?sid=09/02/18/1435227 Not sure if it is the same issue, though. - Koen. This is strange. I don't have Scalar/Util.pm in that directory. On my system I have /System/Library/Perl/5.8.8/Scalar/Util.pm. Is that a modified perl?
