I see. I'm not sure how that page works (you did not specify which page
you are using). This is a mailing list, which means you can send email
to it. You seem to be using a web-page that acts as a proxy. In any case
you should be able to reply to the mailing list. That means that instead
of sending email to my personal email address you send email to
lyx-users@lists.lyx.org.

LyX cannot edit it directly, but it can call a program to edit it (just
as a convenience feature). What is your end goal? You want to edit a PDF
file?

The reason I suggested to uncheck the "Show in LyX" option is because at
least this way the display in LyX won't be misleading. The PDF output is
correct, right?

In order to show a PDF in LyX's display it is first converted to EPS.
That command shows that only one page is used and that's why only one
page shows up in LyX's display.

You can see the problem in Tools > Preferences > File Handling >
Converters
under the converter
PDF (graphics) -> EPS
it shows:
pdftops -eps -f 1 -l 1 $$i $$o

the "1" in the above means the first page. I don't think there's any way
to fix this issue.

For the hazy black lines, I'm not sure why that's happening. I don't
think I've seen those.

The only thing I can think of is to uncheck "Show in LyX" so at least
incorrect output is not shown in the LyX display.

Yes, I was using it of that form.
I already discovered the cause of the problem.
As \addtoreset... does not work in my document I had to put ERT with 
\setcounter... at the end of each section.
Negligently I put them at the end of each section or at the end of the title of 
each new section.
All these last ones produced the error when trying to use the pdfpages.
