(Largely redundant with what has been said)
My own strategy for both merging and duplicate-search goes through keywords:
- Merging: each file got a file:Cancer / file:Health / etc. keyword.
- Duplicates: select all duplicates, assign them a "Duplicate"
keyword, and spend a few minutes deleting wh

Perhaps it's related to encoding or line endings or something. You
could try to save copies and merge the copies.
