addition added new bugs.
The official mkisofs correctly handles deep directory relocation
in all cases since 2 years.

the apache was in state config-file so /etc/init.d/apache was still
available, once I purged it, the configuration went fine. It's probably
/etc/init.d/apache restart that was failing..
