PS. I have played the game previously on an AMD system, so this pattern

IMO there are three separate bugs here.
The first bug is the dialog itself. Why is there such a dialog? It's not
necessary.
The second bug is that the dialog sometimes prevents suspend from working.
And the third bug is the dialog not closing itself when the system resumes.
This is merely
Forcing acceleration makes no difference with open source drivers.

I'm having the same problem when installing 12.10 from the AMD website.
It works fine with the fglrx and fglrx-updates package from Ubuntu
repository, and with 12.9 BETA from AMD website.
The update-alternatives warning highlighted in this bug report is
probably a red herring - the actual problem
Correction: It might not work with 12.9 BETA from AMD website, I haven't
tried. It's the same driver version as 2:9.000-0ubuntu3 but files need
not necessarily be identical.
