is there a standardized way to migrate DNS or just zones
between IPAs, using standard tools?
Or any other manual-labour way?

You can use AXFR transfer, that is IMO the safest method.
You can also copy a zone LDAP subtree, but I cannot guarantee that this is
compatible between FreeIPA versions

This error doesn't familiar for me, but I'd at least try to compile 4.5 for
excluding versioning issues.
And maybe you can find some hint from ansible role for manual freeipa
client installing from Lee Wiscovitch in "debian 8 freeipa-client" thread.
