Might there be problems with special german characters using latin9? And
if I trust wikipedia it should be in latin1 as well
(http://en.wikipedia.org/wiki/Latin1).

I think I have read you're using Windows, so this won't help at all.
I just tried to type it here on my mac with lyx 1.4.3, and it works
fine with my dead key ¨, follwed by y. Seÿffert. It looks fine in the
output too.
I don't know about German keyboards, but my Swiss German layout

Then the file I just sent is wrong, but if you open it with a text editor
you will see how to change it to produce ÿ instead of Ÿ.

See my mail I sent to the list today -- have you tried installing MikTex
*separately*, i.e. not with the bundle installer?
That was the only thing that got Lyx working for me.
