Same here. This has been an ongoing issue for me with MM ever since our
corporate email was switched over to Microsoft Exchange last January.
I found no way to delete and expunge those messages so I just ignore
them.

Hi John, in the search bar at the top of the main window is a little pulldown
right next to the magnifying glass. In there is a Default Mailbox selection
menu. See if changing that resolves it.

Hi, I just noticed that when I click the download button next to an attachment,
I get a notification in macOS's Notification Center. In System
Preferences->Notifications I have MM set to "Allow Notifications", have the
Mail alert style set to "None", and leave the "Show in Notification Center"

reliably duplicate it, maybe a bug report is in order as you are on a
beta?
In my case, had previously set Notifications off, since I keep
MailMate open on a screen all the time. I get too many notifications
as it is.

There's no need to move messages for this coloring feature to work.
IIRC, all you need to do is create smart mailboxes containing the
conditions you want for coloring the messages. Then, use the
Mailbox->Color submenu to choose a color for that mailbox, and also
select "Use Color in Message L
I think I'm seeing something similar. If there's a message selected in
the header pane, and I right-click on a different message to perform
some action (e.g. marking the message as junk), that action gets applied
to the first selected message, NOT the one I right-clicked on.
