I think I found the problem. In the match components by list-check-box,
I had some extra checks. I thought that this list determines how to match
components for consecutive numbering (i.e, when an 100k resistor is found
an annotated as R42, all other 100k resistors are assigned R43, R44 and so
I remember there were find/replace type queries in P99. While the
new query language is unquestionably excellent (I am able to create so
precise PCB design rules that I would not even dreamed of having with other
products I ever worked with!), I cannot find any search an replace analogue.

I recently installed the trial version of DXP with SP2. I have not been
touching Protel for a couple years, but FWIW, I do not remember having this
problem in Protel 99 - it just worked, so I cannot recall details.
