I had a similar problem fitting a Nitto large rear rack over a 50mm tire with fenders on my Bombadil. To gain the extra space, I made some little extenders out of steel from a toeclip. The rack clears the fender now, but I suspect that I've compromised my load carrying capacity. The tab:
