To run single-file conversions from the keyboard, you can use the
pdf-to-pdf_embed script in 'humanengr's Skim scripts' on
http://sourceforge.net/p/skim-app/wiki/AppleScript/#user-contributed-scripts.
The script contains the set-up instructions for the keyboard shortcut.

iiuc, in Mavericks, skimpdf embed file.pdf generates the Cannot write
PDF document” error, but does go ahead and embed the file, renaming it as
.file.pdf. That renaming also happens for skimpdf embed
file.pdf file.pdf
Is that what you are seeing?
If you want to batch process, you can use the 'skimalot' shell script at
http://sourceforge.net/apps/mediawiki/skim-app/index.php?title=Shell_Scripts to
convert pdf-with-embedded-notes to pdf-with-Skim notes.

If you save an open document using AppleScript, I strongly advise you to
use the save AppleScript command rather than an using a shell script. The
shell script is a compromise that does not do exactly the same as Skim for
embedding, that was developed for the case where you don't want to have
be to include a preference to 1) change Save to Save as Embedded
and 2) automatically unembed each pdf on opening.
This situation is a bit different than discussed below, given that the
format remains pdf.

If it's not restored to the original value, it's missed as a
duplicate when I use, say FileBuddy or EagleFiler. My tentative
solution is to rely on other metadata to identify possible duplicates.

PDF data is far from uniquely determined by it's content of
information. So there is no reason why the data of the same PDF
saved at different times will produce the exact same data (and when
using different programs/libraries it will be even less unique
