Here's some random thoughts on overheating.
One bandaid might be the cpufreqd package. It allows you to monkey with cpu
freq depending on circumstances like temperature, cpu usage and running
programs. The manual page for cpufreqd.conf will get you started.
Physically removing dust helps
I use the tint2 panel and change backgrounds with nitrogen on openbox. Both
are in the repos.
To change the openbox menu, edit ~/.config/openbox/menu.xml
There are many ways to install packages (apt-get, aptitude, synaptic)
e.g.sudo apt-get install tint2 nitrogen
You can edit the file with any text editor you prefer. (e.g. nano or leafpad)
You might want to make a backup copy of it first.

Hello there! It's hard to say what's wrong based on that. One easy solution
would be to backup your important data and reinstall. If you're unsure what
to backup, take your entire /home. If your system works badly, perhaps you
could use the live CD or USB to make the backup as well.

For solid state it should not matter. On the spinning disk I guess it depends
on your usage pattern. Do you share partitions? Is the data of the most
frequently used distro more important than the root of the least used distro?

Regarding the mouse behavior, goto powertop and find the tunable that
controls the mouse. On my computer it seems to be Autosuspend for USB device
USB Optical Mouse [3-2].
Hit enter to toggle that tunable and powertop shows you what it does when it
