I see similar behaviour. In my case, mostly the icon for shutdown/log
out disappears. I see similar warnings in the indicator-applet.log like
the one posted by Redmar (mosty about ayama and some gtk-widget.

OK. I figured it out. It turns out that I had an old file:
/usr/local/share/dbus-1/system-services/org.freedesktop.ConsoleKit.service
which takes precedence over:
/usr/share/dbus-1/system-services/org.freedesktop.ConsoleKit.service
(not /usr/share, not usr/share/local)
The old file was wrong. Pro
Looks like this was something specific to my system: I had two console-
kit-daemon executables, one in /usr/local/sbin and one in /usr/sbin. I
removed the one in /usr/local (together with ck-list-sessions etc) and
now things are almost working.
However, console-kit-daemon does not start on boot.
This issue persists after upgrading to Lucid (beta). After the upgrade,
only policykit-1 packages are installed, so the upgrade looks OK.
However after playing a bit with the packages, I also lost the 'suspend'
button in the 'indicator-applet'.
I now see errors of the type:

I tested with the Lucid LiveCD (Alpha 3) and the problem seems to be
fixed in Lucid. Great! I will upgrade the system when Lucid is released.

I see the same behaviour. There is also a series of rather annoying
beeps when shutting down, which I suspect is related (note above: last
message repeated 5 times; I think I get six beeps).
My system was updated from Hardy Heron to Jaunty Jackalope, maybe
