Here it is not fixed yet. Fort my tests I disabled all additional plugins, but
I still get the flickering, so I am still forced to use Unity2d here.
The flickering frequency lowers and overall usability gets better when
disabling the copy-to-texture plugin, but I have found no real workaround

- Edit the gsetting key favorites in com.canonical.Unity.Launcher

Daniel, bug 748539 describes the problem and reproduction of it perfectly.
It seems to be a Compiz stacking bug that is involved here also, because the
Unity panel is still responsive.

If you change it to Ctrl+F12 for example, F12 will still show/hide Guake, while
Ctrl+F12 does nothing.
If you change it to Ctrl+F10, F10 will toggle Guake's visibility.
For Toggle Fullscreen changing to Ctrl+F11 works normally like it
should.

Hmm, I cannot confirm this behaviour in current Compiz/Unity trunk. Here
everything works as expected.
@NateW: Please try to upgrade your system as I noticed that you are
still using the 0.9.8.2 version of Compiz, there should be a later one
available, where this problem is probably already

Please test if this specific bug is fixed in trunk for you also (overlay
visible on screenshot).
Note that the fix for bug 1047788 (overlay opaque instead of being transparent)
is not yet merged.

You can adjust the showdesktop settings in CCSM-General Options-Key bindings
Tab-Show Desktop (sudo apt-get install compizconfig-settings-manager).
There you can choose a new shortcut, which will work (I got Super+D here).
Also you can choose a mouse shortcut to show the desktop,
