Display works the same in both modes, so that shouldn't be a problem. Only functionality and window level is different.

Won't happen. Remember, lots of users don't even discover these side panels now when they're always partially visible.

There is however one little snag with this approach: when I switch to another app and then back to skim, the document in presentation mode appears in second position, i.e., behind another document. I suppose I could get around that by having only my slides open in skim though.

We can't control this, I don't know why Apple does this. And this is precisely why you can't switch apps in Presentation mode. Because in that case you wouldn't even see the window that's currently active, because the (inactive) Presentation window will cover it.

Olivier, just a suggestion for you that works for me:

You may just want to try a customized Full Screen mode instead of
Presentation mode.

I use Full Screen mode instead of presentation mode for all my
presentations. In my opinion it has a number of advantages and only
some tiny drawbacks:

-you can switch applications; a quick Expose is also wonderful from
this mode

- you have much more flexibility in terms of page layout (such as
setting things to Continuous)

-you can invoke tools (select, notes etc.) if you want them (easy to
prevent them too)

-you can sneak peak at your menu bar by .taking the cursor up, to
check time, battery life, etc.

-you can change the color of the background (to a dark black, as in
presentation mode) in the preferences.

-I find navigation more intuitive, since it is the same as in your
regular use. Indeed, all key bindings work here.

The only drawback I see is that the sidebars panels are there. But if
you reduce them, you can make them small and prevent them from
swinging open. That's what I do. They look like a little frame on the
side and nobody notices them.

I guess another advantage of Presentation mode, over Full Screen, is
precisely that it is fool proofed: you can't do much there, so not
much can go wrong either. But that seems more relevant for a situation
where you lend your computer to someone else for a presentation than
for an experienced user with their own setup. So this advantage is
completely irrelevant for me.

The gains outweight the losses in my view. So for a long time I have
used Full Screen mode to present at seminars and in lectures.
