It's apparently a feature of Skype 4 that whenever you have an active call, that person's Contact list entry disappears while the call is active. Think of it like the contact entry literally moved from the Contact list to the Live Conversations list. When the call ends, it will move back. You can of course end the call by focusing the Live Conversations list with Ctrl+3 and then using the Context menu as you normally would on the active call's entry there.
