Hi! Whether the contacts showed up or not is not an issue. I sorted my contacts by name after the merge, and, as I didn't hide offline contacts, my Messenger contacts appeared in my contact list all the time, even after Messenger seems to have gone permanently offline for me within Skype. But it's no use having the names in the contact list if I can't write to them there, so now that I know about this problem I am signed into Skype with my Skype name and password only, and I use another client for Messenger when Skype isn't running.
