If you can get a table mapping the T2D filename to the RT, inserting
that into the mzML wouldn't be hard. But doing it automatically is not
possible unless parsing the RT from the filename or using the file
creation date (assuming T2Ds are created as they are acquired, which is
certainly not the usual case and I'm not even sure it's possible).

Hi Matt,
First of all, thank you for working on an API for DataExplorer.
Lately, I am interested in writing the retention times (LC-MALDI runs)
for each spectra on the mzML files as well. On DataExplorer software,
we have to enter the RT manually on the 'Spot Set Manager'. The
problem is that RTs are not being written to the mzML at all. Is there
any work around for this problem?
Thank you,
Alex

On a related note, ProteoWizard now has support for using DataExplorer's
API to convert T2Ds to all of its supported write formats. It works in
the same way PyMsXml does. It's not tested on many different
installations of DataExplorer. It works on my install of DE 4.8 (build
114) on Windows 7 64-bit.
