We upgraded to Mascot 2.3 which has the new option of searching multiple databases. It is a nice option but if such search is done, how do we deal with the conversion of DAT to pepXML using Mascot2XML ? To my knowledge, only a single fasta file can be inputted for the conversion. Could someone add the option of multiple FASTA file to be compatible with 2.3 ? I know I could cat the different files but these are symbolink links to the Mascot FASTA files which are automatically updated. As well it would be nice to have a way to use taxonomy. For example when you search UniProtKB Trembl with taxonomy in Mascot, when converting it would be helpful to input the same taxonomy. Or input in xinteract.
