Thanks for the fast reply! In my case that would then be: 100/1200. That is about double the FDR I had before and double the one that was stated in the PeptideProphet for that probability. How is probability calculated for PeptideProphet? (Can you point me to an article or webpage or anything... It's been plaguing me for a while now...)?
