I installed the 32bit ProteoWizard applications into the tpp-bin directory and this is the output I get from a request: c:\Inetpub\tpp-bin\msconvert -v --mzML -o c:/Inetpub/wwwroot/ISB/data/ 20101230-002-0028-00231 c:/Inetpub/wwwroot/ISB/data/ 20101230-002-0028-00231/Fr10-24.RAW format: mzML (Precision_64 [ 1000514:Precision_64 1000515:Precision_32 ], ByteOrder_LittleEndian, Compression_None) indexed="true" outputPath: c:/Inetpub/wwwroot/ISB/data/20101230-002-0028-00231 extension: .mzML contactFilename: filters: filenames: c:/Inetpub/wwwroot/ISB/data/20101230-002-0028-00231/Fr10-24.RAW processing file: c:/Inetpub/wwwroot/ISB/data/20101230-002-0028-00231/ Fr10-24.RAW Showing a modal dialog box or form when the application is not running in UserInteractive mode is not a valid operation. Specify the ServiceNotification or DefaultDesktopOnly style to display a notification from a service application. Error processing file c:/Inetpub/wwwroot/ISB/data/ 20101230-002-0028-00231/Fr10-24.RAW Command FAILED It is unclear where I should set those parameters that it is mentioning. If I copy the exact command line and run it in the terminal it works just fine.
