I am interested in mapping pepXML output with the prequips inclusion list builder. I have searched mzxml files generated by TPP 4.4 using Mascot and XTandem, subsequent combined analysis in iprophet. Also aligned features with superhirn 0.3. Currently I am experiencing errors in mapping the search results with prequips plugins, although pepXML output appears valid. It appears prequips requires pepXML 1.8. Would it be possible to use different schema to convert searched results into pepXML1.8 within TPP4.4?
