Hi everyone, I searched a MALDI dataset with Mascot and converted the results to pep.xml with Mascot2XML. Running peptide prophet on this dataset with the MALDI option set leads to no reported probabilities. However, when I uncheck the MALDI option, probabilities are reported. I tried various combinations of models used (NTT, NMC, Non-parametric), but only when MALDI is disabled I get probabilities reported.
Any ideas what I can do about it? I am using TPP v4.4 VUVUZELA rev 1, Build 201010121551 (MinGW) Thanks!
