Hi, Based on past posts, I understand that msconvert's native conversion to mgf will NOT work for the TPP tools (eg PeptideProphet), as the mgf "Title" lines do not conform to the format that TPP requires. As a result, one needs the original raw or mzXML file, which then must be parsed via mXML2Search.
My question is: are there plans to allow msconvert to export to the "supported mgf" format, so that we don't need to maintain two scripts and incur the performance costs with running 2 scripts back-to-back?
