Dear all, I would ideally like to use msconvert for mgf conversion of mzxml files to search using OMSSA and inspect. However the scan numbering seems to be completely redone from the original file, even if this is an mzxml file first generated through msconvert, making quantitation of the data troublesome and breaks browsing of spectra in the pep.xml viewer. MzXML2search keeps the scan numbering intact it seems allowing easy browsing of spectra and quantitation but crashes on a few of my files, where the mzxml is generated through pkl files or files converted by masswolf in the past.
If anyone has knowledge of a way to force msconvert into keeping the existant numbering in the file I would be very grateful.
