Hi, Again for those trying to follow the tutorial, on Linux installations especially although I'm not sure this problem doesn't happen on windows to, I noticed that the file fileDownloader.pl is not installed to the PATH. When trying to download the NIST_yeast_IT_v2.0_2008-07-11.splib library under "spectraST Tools| Download Spectral Libraries", I viewed the output of my commands and saw this
Command 1 [Tue Feb 7 11:01:13 2012] [ Show / Hide ] cd /usr/local/apps/tpp/data/dbase/speclibs/; fileDownloader.pl NIST_yeast_IT_v2.0_2008-07-11.splib.zip 4af25221a524b4cdb6abae792d48054e sh: fileDownloader.pl: not found Command FAILED You can find fileDownloader.pl in the source under $TPPSRC/ trans_proteomic_pipeline/perl/fileDownloader.pl. I had to copy it to / usr/local/bin, where tandem and various other binaries and other perl scripts are installed. Having done this downloading libraries seems to work just fine.
