Hi Damian, Sounds like these are iProphet results processed by ProteinProphet. How else did you prcoess the data? So you are saying that the page does not always fail to load at the same spot? Odd. Do the <indistinguishable_peptide> elements look well-formed? I just opened 2 files that have those tags on our Linux installation, and everything loads fine.
There is no option to omit those tags. I would suggest installing the latest version of the ProteinProphet viewer from our source tree. If that still fails, you could send us the troublesome file and we'll have a look; you could also write a simple script that strips those tags in the meantime.
