Francesco, You should not have to uncompress the .tgz files in order to see the spectra. That plot-msms-js.cgi program should be able to read the spectra in .dta format directly from the .tgz archive. I'm sure there's a simple explanation/fix to the problem you're seeing. Can you send me the following information:
Complete URL of a ions2 link you're trying to open. Full path & .tgz file name to your .tgz file Full path & file name to corresponding .dta file that you manually uncompress and can view.
