Hello Philipp,

I think it may be that the PepXMLViewer is timing out due to the large
nature of your file -- how long would you say it takes before it fails?  To
test if this is the case, all you need to do is extend the Apache server
TimeOut directive.  (note that you will need to restart Apache after making
this change to the config.) Let us know if that does the trick.

In the meantime, we'll add a feature request to be able to produce
tab-delimited output of a pepXML from the command-line, much like the one
that exists for protXML.
